I seen six strong characters within the Undertale game's Genocide run that seemed like they were thrown away. I think these ones should make some appearance within the route.
1. Toriel
She was the caretaker of the ruins after all. I'm sure she would care about lives out there as well. She could've blocked the attack like in one of the fan games(Except in that fan game she was wasted anyways). Maybe a mix of White and Cyan attacks except in mid-air would be an acceptable twist, especially considering she most likely has a relationship with everyone's favorite Undertale character(which is also a pain in the a## in the Genocide route).
2. Papyrus
He's an idiot, I know, but he is good at it too when it comes to the storyline. A few Gagster Blasters, which Sans would teach him when it comes down to the Add to dictionary Genocide run, would add to the challenge. Yellow(Which also means shoot) would be a suitable color as Papyrus is a fan of Mettaton's, maybe put some obstacles in front of his Gaster Blasters(I know sounds idiotic, but we need something to match the description) with some yellow buttons right next to the obstacles to drop them(referring to one of Papyrus's puzzles), so when you shoot the yellow buttons, think fast or you'd take some serious damage.
3. Muffet
The hardest boss in the Pacifist route of Undertale. Maybe she could even be harder when it comes down to the OvertaleRPG Genocide route. A few purple attacks here and there could poison the character for the entire battle, taking 1 HP off the character every so often(or 2 HP if the characters were to have 50 HP at LV 1 and 249 HP at LV 20 instead of Undertale's 20-99 HP system). Also add in the antidote when Muffet dies.
4. Mettaton Neo
A harder version of Mettaton Ex is all I ask for. Seriously, all I ask for is to put his blaster to good use.
5. Asgore
Seriously, the murderous king gone p###y*facepalm*.(No offense Toby Fox)
Anyways, a mix of white, cyan, and orange attacks with the souls of the humans he killed, would already be an "over"whelming battle. Now, of course the children he killed would forgive him if the player's character were to do a non-stop killing spree on both races. And make it where if you thought you killed Asgore. Think again.
6. Asriel a.k.a. Flowey from Undertale
Flowey, as I refer to as "Pisspetal" was... well, a pisspetal. His first appearance in Undertale marked the huge beginning and theme(In otherwords, Pacifism) of the game. As people say that Gaster was the most controversial. It technically was the lil peepellet monster who secretly set the theme and became both the antagonist and the first deteuragonist(or 2nd actor) of the entire game, the second being Asgore of course. Now, personally, I think having a OvertaleRPG flowey would actually relate to true lab's entry number 8: "I've chosen a candidate. I haven't told ASGORE yet, because I want to surprise him with it... In the center of his garden, there's something special. The first golden flower, that grew before all the others. The flower from the outside world. It appeared just before the queen left. I wonder... What happens when something without a SOUL gains the will to live?", but really, either way, I wouldn't care about that detail. To have ROYGBV attacks or brown attacks(I will include some combinations) could add to the challenge.
Combinations for Brown attacks
Red and Green
Blue and Orange
Yellow and Purple
Red, Cyan and Yellow
Green, Purple, and orange.

I'd suggest brown to hide what the player is going to use. Not for what the player is gonna defend himself against.
